Tracking down all 40 Prayer Beads and 9 Gourd Seeds is an absolute marathon, but it is the ultimate way to prep your shinobi for the endgame. Collecting four Prayer Beads allows you to craft a Prayer Necklace at any Sculptor's Idol, permanently upgrading your maximum Vitality and Posture. Taking Gourd Seeds to Emma at the Dilapidated Temple will permanently increase your Healing Gourd uses.

Here is the step-by-step breakdown organized chronologically by game progression.

Ashina Outskirts

Gourd Seed 1

Dropped by the first mini-boss, General Naomori Kawarada.
Prayer Bead 1

Dropped upon defeating General Naomori Kawarada near the Outskirts Wall - Gate Path.
Gourd Seed 2

Immediately after defeating the Chained Ogre, grapple into the opening above the doorway behind him. Turn left to find it in the hallway.
Prayer Bead 2

Dropped upon defeating the Chained Ogre mini-boss at the Outskirts Wall - Stairway.
Prayer Bead 3

Dropped by General Tenzen Yamauchi in the courtyard immediately after the Chained Ogre.
Gourd Seed 3

After defeating Gyoubu Oniwa, walk across the battlefield and up the stairs on the right. Buy the seed from the Battlefield Memorial Mob merchant for 1,000 Sen.
Prayer Bead 4

After defeating the main boss Gyoubu Oniwa, enter the building where you meet the Tengu. Grapple up the wooden rafters to find a chest at the very top.
Prayer Bead 5

Dropped upon defeating the Blazing Bull unmissable beast mini-boss just before the Ashina Castle Gate.

Hirata Estate (First Visit)

Dropped by the spear-wielding mini-boss Shinobi Hunter Enshin of Misen at the Bamboo Thicket Slope.

Dropped by Juzou the Drunkard in the Main Hall courtyard.
Prayer Bead 8

In the hallway patrolled by a bandit and an archer near the Hirata Audience Chamber idol, press yourself against the wall with the scroll on it to reveal a hidden room with a chest.

Ashina Castle (First Visit)

Dropped by General Kuranosuke Matsumoto at the top of the main stairs leading into the castle.
Gourd Seed 4

To the right of the main castle stairs, drop down into an alleyway to save Fujioka the Info Broker. He will move to the Dilapidated Temple, where you can buy a seed from him for 2,000 Sen.
Prayer Bead 10

Dropped by the Lone Shadow Longswordsman in the well where you started the game, located in the Ashina Reservoir.
Prayer Bead 11

Dropped by Seven Ashina Spears - Shikibu Toshikatsu Yamauchi at the Moon-view Tower in the Ashina Reservoir.
Gourd Seed 5

Found inside a chest right next to the Upper Tower - Antechamber Sculptor's Idol.
Prayer Bead 12

From the Upper Tower - Antechamber idol, go into the room with two blue-robed samurai sitting down. Hug the wall directly between the two suits of armor to find a hidden chest.
Prayer Bead 13

Dropped by Ashina Elite - Jinsuke Saze in the Ashina Dojo.

Abandoned Dungeon

Prayer Bead 14

Purchase this bead for 1,400 Sen from the Dungeon Memorial Mob merchant located in a tent just inside the Abandoned Dungeon Entrance.

Senpou Temple, Mt. Kongo

Gourd Seed 6

Inside the very first large temple building, sitting at the feet of an infested monk in front of three praying monks.
Prayer Bead 15

Dropped by the Armored Warrior you must push off the bridge at Shugendo.
Prayer Bead 16

Dropped by Long-arm Centipede Sen-Un waiting in the Temple Grounds.
Prayer Bead 17

You must unlock the Mibu Breathing Technique later in the game to get this. Dive to the bottom of the pond near the Temple Grounds idol to find it.

Sunken Valley

Gourd Seed 7

From the Under-Shrine Valley idol, jump the gap, defeat the riflemen, and climb the rock wall to your left. The seed is sitting under a small wooden roof.
Prayer Bead 18

Dropped by Snake Eyes Shirafuji near the Sunken Valley idol.
Prayer Bead 19

Dropped by Long-arm Centipede Giraffe inside the Gun Fort.
Prayer Bead 20

After defeating Centipede Giraffe, drop through the hole in the floorboards. Navigate the dark cavern path with your grapple to find the bead surrounded by poison geckos.
Prayer Bead 21

From the Under-Shrine Valley idol, backtrack and grapple across the chasm to a hidden area filled with small grave pyramids. The bead is resting in the snow.

Ashina Depths (First Visit)

Prayer Bead 22

Dropped by Snake Eyes Shirahagi in the Poison Pool.
Prayer Bead 23

Grapple up to the top of the giant Buddha statue's head in the Poison Pool area to grab this loose bead.
Prayer Bead 24

Dropped by Tokujiro the Glutton hiding in the Hidden Forest.
Prayer Bead 25

Dropped by O'Rin of the Water just before Mibu Village.
Gourd Seed 8

In the center of Mibu Village, sitting at the base of the glowing tree surrounded by a mob of villagers.
Prayer Bead 26

Requires the Mibu Breathing Technique. Dive into the large lake in the village to find a submerged chest.
Prayer Bead 27

Climb under the floorboards of the large house surrounded by enemies at the end of the village. Use the revolving shinobi door to enter, or simply grapple to the attic from the outside roof.

Ashina Castle (Shinobi Invasion)

Jump down to the bottom floor from the Upper Tower - Antechamber. Defeat the captive ogre waiting below.

Dropped by Lone Shadow Vilehand waiting in the Ashina Dojo.

Dropped by Lone Shadow Masanaga the Spear-Bearer accompanied by wolves at the Great Serpent Shrine.

Ashina Depths (Ape Rematch)

Defeat the Guardian Ape in the Sunken Valley, then travel to the burrow between the Poison Pool and Hidden Forest. Defeating the Headless Ape and his mate here drops two beads at once.

Hirata Estate (Second Memory)

Dropped by Lone Shadow Masanaga (Rematch) standing in the fiery courtyard where your father Owl was originally dying.
Prayer Bead 34

Dropped by Juzou the Drunkard (Rematch), who has returned to the Main Hall courtyard with a different enemy loadout.

Fountainhead Palace

Dropped by the Sakura Bull of the Palace found behind the Flower Viewing Stage.

Dropped by Okami Leader Shizu sitting on the massive Sakura tree branches.

Dive to the very bottom of the massive lake (near the underwater Headless enemy) to find a chest hiding in a giant fish skeleton.

Inside a large red chest in the dark building near the Palace Grounds idol.

Ashina Castle (Set Ablaze / Endgame)

Dropped by Seven Ashina Spears - Shume Masaji Oniwa standing near the burning Ashina Reservoir.

Dropped by Shigekichi of the Red Guard in the Ashina Outskirts (located exactly where you fought the very first Chained Ogre).

From the Ashina Dojo idol, go downstairs and slash through the paper wall at the base of the stairs to find a secret red-eyed lone shadow mini-boss.
